I don't know that just any employee has the authority to make you leave. I attend a large church with many employees, each with different areas of responsibility and levels of authority. If the one of the lead pastors or the head of our security team gave notice, then yes, definitely. If a janitor, nursery worker, or band/tech team member said something, I think it would need to be confirmed with someone higher up. I would of course err on the side of caution, but hopefully this is just a theoretical discussion, because I don't tell people at church that I am carrying, and as is often said here, "concealed is concealed."
