what is the impact of ATF on LC 52.061?

If you are referring to the Labor Code, 52.061 applies. 52.062 (a)(1) might apply if there is some federal code prohibiting the firearm. However having the handgun in your car is not a violation of any Texas law.

Unless possession is prohibited under federal law, then your company should not have any policy prohibiting storing the handgun in your car.
